The deal means that the corporation has managed to secure the star until the end of 2009, despite reported approaches from rival broadcasters ITV and Channel 4 to secure his talents.
Norton joined the BBC on an exclusive contract in 2004 and has become associated with BBC One's Saturday night entertainment output, presenting 'Strictly Dance Fever'.
He also presents the channel's news comedy 'The Bigger Picture', which has been recommissioned for a third series.
The BBC said that Norton would be presenting further, as yet unnamed, projects for the corporation.
Peter Fincham, controller of BBC One, said: "Graham's going from strength to strength and 'How Do You Solve a Problem Like Maria?' has been the Saturday night hit of the summer. I'm really delighted that he's decided to stay at the BBC -- he's a great talent and a joy to work with."
Norton added: "I'm thrilled to be signing with the BBC for another three years -- I can't imagine working anywhere else."
The deal follows the high profile re-signing of Jonathan Ross by the corporation in June. His deal is worth £12.5m and last until 2010.
