Scott, who joined the channel 18 months after its launch in 1982, will step down in autumn 2005 and is expected to make an announcement about his future plans at a later date.
Scott said: "It will be an enormous wrench to leave Channel 4, but I will do so with immense pride in everything we have achieved at the channel since 1982.
"Channel 4 defines itself by change and every departure represents an opportunity for new talent to come forward."
Scott will retain operational responsibility for IT, legal and compliance and channel operations, but will give up his management responsibilities for the finance division, which Sue Ford, director of finance, will take over with immediate effect.
Andy Duncan, chief executive at Channel 4, said: "David has been absolutely instrumental in building the strong financial and business foundations on which Channel 4's fantastic track record of creative innovation has been based.
"His flair, his knowledge, his experience and his passionate commitment to the channel's unique public service mission will be keenly missed."
Over the next year, Scott will also be working closely with Duncan on key projects including digital switchover, Ofcom's review of public service broadcasting and Channel 4's new digital licence.
